We are going to travel by bus/train combo or by train. There is a direct train (no changes) Munich to Prague that takes about 6 hours and then a train/bus combo (Munich-Nuremburg-Prague) that takes about 5 hours. We considered flying, but the train seems to take about the same amount of time once you consider travel to the airport, security, etc.
